Genetic purity testing of hybrid eggplant (Solanum melongena L.) seeds in Indonesia generally relies on morphological grow-out tests (GOTs), which are time-consuming and environmentally influenced. This study aimed to identify Inter-Simple Sequence Repeat (ISSR) primers with high polymorphism and polymorphic information content (PIC) and assess their ability to distinguish parental lines from F1 hybrids of four candidate eggplant varieties. Research was conducted at the experimental field and molecular laboratory of PT Tani Murni Jogja. Seven ISSR primers from UBC Primer Set No. 9 (UBC 807, UBC 808, UBC 811, UBC 812, UBC 813, UBC 815, and UBC 825) amplified DNA from eight parental lines and four F1 hybrids. UBC 811 showed the highest polymorphism (68.42%; 26 of 38 bands) and PIC value (0.31). UBC 807 was most effective in confirming TR 1 hybridity through a 700-bp paternal-specific band. UBC 811 (1,500 and 800 bp), UBC 812 (1,200 bp), and UBC 825 (1,000 bp) produced maternal-specific bands supporting maternal inheritance tracing in TR 1, TR 2, and TR 3. These ISSR markers could accelerate F1 hybridity verification and genetic purity testing before field evaluation.
